The first beta version of ETE-NPR, a software for Nested Phylogenetic Reconstruction (NPR, related: https://peerj.com/preprints/223/) and workflow design, is now available for testing. The goal of the application is to serve as a proxy to all the steps and software involved in the execution of complex phylogenetic and phylogenomic pipelines (i.e. genetree and supermatrix approaches), from input parsing to final image generation. The program allows to define your own workflows, but it also comes with a number of predefined options that will allow less experienced users to produce phylogenetic trees using a single command line.
At the moment, only a linux-64bits package is available for download, but it should be fully portable (it self-contains all the pre-compiled external software and dependencies). Just download, copy it to a modern linux machine, and execute any example.
