Does anyone know of any examples where a previously known complete genome has been assembled de novo using ion torrent reads?

Your question is not entirely clear -- you're looking for a resequencing project with Ion Torrent data that was then de novo assembled and compared to a known reference to understand assembly quality?
I'm sure there are many, but the one to comes to my mind is the E. coli O104:H4 European outbreak strain sequencing from a few years ago. A complete reference for a similar strain was known and the variant strain was sequenced with Ion Torrent, de novo assembled, and then compared.
Here's a good blog post from Nick Loman about his experiences with the Ion Torrent sequencing.
