Useful bioinformatics source code resources?

Hello everyone, this is my first post!

I'm a student of biotechnology, yet all I learned until now about programming I learned by myself.

I came here to ask you all, where can I find some useful resources of "biological" source code,

I'm programming in Perl, Python, cpp and R at the moment. Any help would be greately appreciated.

Some of the O'Reilly books have good short examples, if that's what you're after. Or you could dig into the source code of any open source package. Some are on github, some on sourceforge, R packages available through bioconductor or cran.
