Hi;

I am looking for a tool which does Protein Sequence alignment based on their 3D structure alignment. I have found STACCATO(http://www.doe-mbi.ucla.edu/Software/STACCATO.html) which is nice but is only for Linux OS. I would like one which I can use in Windows OS as well. Any ideas?

You can try one of the following.

T-COFFEE

STRAP

or one mentioned in this Collection

You can also use the functionality available within BODIL, an open source programme but it might take some time to get into it.
