Why is there such large variablity in ChiaPet datasets

I have downloaded the Encode Chia-Pet data from UCSC as bed files and removed duplicate entries from the datasets. My question is why is there such large variability between cell lines and replicates in the number of interacting genomic regions. For example, in some datasets the number of regions is only a few thousand, whereas in others the number is greater than 100,000. Please let me know I you have any ideas about this. Thanks.
