Related to related to Efficiently process (view, analize, clip ends, convert, demultiplex, dereplicate) SFF/FastQ files: I just built a tool for sequence dereplication. The program is a graphic interface on top of CD-Hit.
Plans for next version:
- Job summary (graphic reports)
- Multi-threading
- Integration with Avalanche Workbench - Automated & visual data analysis (NCBI eSearch, eLink, eFetch, Get genome, Blast)
- Integration with Efficiently process (view, analize, clip ends, convert, demultiplex, dereplicate) SFF/FastQ files

The download is here. Freeware (as usual) :) Enjoy.

<kidding>Every time you write a GUI for a command-line program, god kills a kitten ;-) </kidding>
In this Universe, as in any decent schrodinger universe, the kittens are always unsafe. God like scientists, not kittens! But in this universe particularly god doesn't like one type of scientists: biologists (I am speaking about Biologists not bioINFORMATICIANS). To punish them, god created Linux and the almighty Bash
:)
But... yeah.. I know why you say that :)
Still, I will keep developing ONLY graphic user interface tools :)
It is fine to write GUIs, but it is not fine to write windows-only GUIs. As much as I hate Java GUI, it is still way better than a windows-only application. Please make it cross-platform.
This program will be incorporated into a bigger app (C: Efficiently process (view, analize, clip ends, convert, demultiplex, dereplicate) and then ported to Mac and Linux.
