generate .bai files in windows system

Hi Biostars users,

I used to work with samtools installed on my mac in order to generate the .bai files. For some complicated reasons, I have currently an access only to a windows system. Do you have any idea on how I might generate .bai file on a windows pc?

indexBam() in Rsamtools just worked fine!

If windows is your only option you can try http://bow.codeplex.com/releases/view/87911. I have never tried it. I just googled and found it.

Did you ever try the asBam() or indexBam() of Rsamtools?
