Normalized Intensity Soft

Hi. I am new to analysis HuEx data. I have calculated Gene signal and Exon signal using APT, I know I should calculate normalized intensity(NI), I just wonder if there is any soft or perl script to calculate NI?

I am also appreciate help about the workflow of analysis of exon data, I know there are many quality controls.
