I would like to introduce you to iPathwayGuide, a pathway analysis application that considers the type, position, role, function and interactions between the genes of each pathway to identify significantly perturbed pathways. As published with Genome Research, this approach (Impact Analysis) can identify significant number of false positive results that are generated using over-representation analysis. Additionally you can also perform GO Analysis with the application.
In addition to drugs and diseases, users can identify the SNP and miRNAs associate to the genes and pathways. Very soon you would be able to generate hypothesis on which miRNAs could be responsible for the gene expression regulation just based on differential gene expression data.

Does it support non-model organisms?
Thank you for your question Michael. Currently, it supports only human data. Hopefully, by next week it will also support mouse and rat. iPathwayGuide is in Beta phase and we are rapidly adding features based on the user feedback. If you would like to see a specific organism or any other functionality in iPathwayGuide, please provide us your feedback and we will prioritize our development pipeline as per consensus.
