Dear All,

I am a new user of HEX and I have some confusions regarding the analysis of HEX docking results.

Can anyone please explain to me what does RMS represents and is it the same as RMSD? If not how can I calculate RMSD of HEX docking results? The results I got from HEX (online server) protein-protein docking is giving an RMS of -1.00, what does it mean?

Your kind help would be highly appreciated.

RMSD is root mean squared deviation http://en.wikipedia.org/wiki/Root-mean-square_deviation_of_atomic_positions

RMS is Root mean Squared http://en.wikipedia.org/wiki/Root_mean_square

I think they are different but you better check the software manual you use to make sure about the formula they used . sometimes different terms are used.
