How to map probeIDs to x and y coordinates when no .clf file is available

Hi all,

I want to map probeIDs to x-y coordinates in affymetrix celfiles.

Celfiles belong to S.aureus gpl1339 that have 7775 probeIDs.

there is no .clf file available.

I will appreciate any help.

Did you look in the clf file? This file could have the information you need. If you can't open the file, it's probably in binary. You will need to transform if in text format.

Unfortunately I could not find any clf file for S.aureus gpl1339.

someone told me that after summarization of my cel files, I can use library AnnotationForge to find gene names corresponding to each coordinates.

Do you think it works?

It could works, but it's would be better if you have the cdl or cdf file. Since GEO do not provide this file, you should look on Affymetrix website or contact them.
