I am about to start homology modeling for my PhD. Are there any "Beginners" tutorials available out there, that start of with a simple example and then gradually increase in complexity?

Try the case study in this Nature Protocols article for using Phyre:
Kelley, L. a, and Sternberg, M. J. E. (2009). Protein structure prediction on the Web: a case study using the Phyre server. Nature protocols 4, 363-71. Available at: http://www.ncbi.nlm.nih.gov/pubmed/19247286.

You can also check the MODELLER suite, for an "offline" alternative to the PHYRE server above. They have a very good documentation and a set of increasingly more complex tutorials to learn from. Also, being a widely used software program, there are plenty of resources online.
Also, Protein structure homology modeling using SWISS-MODEL workspace http://www.nature.com/nprot/journal/v4/n1/full/nprot.2008.197.html Type the name of the article + pdf in Google, u may even get the article
