What program can I use for multi-layered presentation of a biological network?

I have created a small database in Ecxel and I want to represent it as a network. I have been using Biolayout 3d but I really want to demonstrate the interactions through different layers, because my database includes interactions between genes, proteins, types of radiation, strains, dose rates and others... I have tried to download a program called Arena 3d but it doesn't work. Any ideas?? Thank you!

Thank you for the responce, but I don't think R will help me with create a 3-D network visualization... I already have R studio and use it for cross-checking databases....

I think you should take a look at Cytoscape. It is the most staightforward to use.
