I know there is a bunch of alternative genome assemblies: Celera, Venter, YanHuang, etc. But I cannot find anywhere a link to the .fasta files for those assemblies.
Are they avaliable to download?

Sorry if I've misunderstood what you're looking for, but I thought this might be of some help.
YanHuang Project: http://yh.genomics.org.cn/download.jsp It has FASTA files of individual chromosomes, and one of the entire genome.
http://huref.jcvi.org/ provides a link towards the bottom of the page to an ftp site ftp://ftp.ncbi.nih.gov/pub/TraceDB/Personal_Genomics/Venter/ with downloads of what it says is the 'genome sequence of J. Craig Venter as recently published in PLoS Biology'.
I haven't had a chance to thoroughly check the sources yet, but hopefully they're of some use to you.
