Difference between PasaFly and Butterfly in Trinity

Hi!

I would like to know if someone could explain me what's the difference between running Trinity using Butterfly and using PasaFly. Is it one better than the other?

You should probably write to the Trinitymailing list. From the previous post, Brian (Trinity lead developer's) answer:

I think any of the modes should serve your purposes. My personal preference is the new --PasaFly mode, though, which provides a nice balance between numbers of isoforms reconstructed and sensitivity for full length transcript reconstruction
