Excuse me :
There is exon count term in gene item of NCBI. I was wondering why it is not equal to the number of exon equivalent to the fragments in mRNA.

Maybe the mapping is different or a different isoform of the gene. You can go to UCSC genome browser under the tables and select RefSeq (or whatever you like) genes
