Hi Cam,
I am not familiar with clinVar but you can try GARLIC software (I am one of the authors) which aims to etiologically connect diseases and cell type-specific regulatory maps using GWAS data and publicly available regulatory maps. The underlying software database contains over 1000 diseases/traits with over 500 of them tested across 77 DNAseI regulatory maps at the moment.
The toolkit has many options if you install it locally, but if you want only to retrieve SNPs associated with certain diseases/traits of interest that that can be used as potentially disease causative candidates in particular cell type, you can simply use an online version of the software GARLIC Viewer. Hope this helps.
