In R, all these 3 functions are powerful. However, is there any different among them. Which one would be applied in the first place?

As if it wasn't enough, there is also pheatmap which I found quite good (but I can't remember the exact reason why...)

Don't forget heatmap.3, which was introduced elsewhere on this site.

There are no major differences. heatmap.plus and heatmap.2 both apply hclust as default clustering, but heatmap by default orders by mean.
