My question is:

Is there any difference between methods for analyzing gene expression profiles of Eukaryote and Prokaryotes?

Is the answer the same if we have microarray expression profiles or RNA-Seq profiles?

For the first question, Basic protocol remain same but while mapping differential genes, you should be aware about the database you use for mapping genes

For the second question, there will be difference in result.
