TE-tracker: cannot use slclust

Hi, everyone!

I recently want to use TE-Tracker (http://www.genoscope.cns.fr/externe/tetracker/) to identify transposons, But when I run leto.pl, somethings is wrong!

The key of error is the 219 lines of leto.pl:

$SLC -i $dir/$file -o $OUTPUT_DIR/$file.clustered -l $x_lim -n $y_lim -m $min_pair -t 0 -r $read_length

I think author want to use a program named 'slclust' to deal with data, but 'slclust' that download from 'http://sourceforge.net/projects/slclust/' cannot run as this command, it only have a argument '-j'; Why? and what should I do to solve this problem?

Unfortunately there is not enough information here to help with the issue. Specifically, you say there was an error but didn't show any output, and the command you posted is not something we can debug without knowing something about all of those variables. For the last part, you say "cannot run [slclust] as this command" but it isn't clear what that means. Can you try to clarify some of those points? Also, try to see what $SLC is in the script so you/we can figure out that command.

For reference, there is more information in this seqanswers post. It seems the authors have a custom version of the program they are using and are not responding about its availability. I would be able to offer alternative programs (which I would advise at this point) if you can describe what you are trying to do.

Thanks everyone!

I finally find "slclust" used in leto.pl is not the sourceforge one. Anyone want to use te-tracker should ask the developers the program.

No output!

variable $SLC is a program name -- slclust, so I download it from http://sourceforge.net/projects/slclust/, but it's usage is different from the method leto.pl use and have only a argument-- -j!
