I am not sure how many other people here do anything similar here, but I figured it would be worth asking
I've been calculating f4 ratios [f4(Altai Nean, Denisovan, X, Yoruba)/f4(Altai Nean, Den, Vindija Nean, Yoruba)] and D statistics [D(X, Mbuti, Altai Neanderthal, 1000G Ancestral allele)] using ADMIXTOOLS in order to estimate Neanderthal ancestry.
One thing that I have learned from looking at my own data as well as in the literature is that these statistics have pretty wide standard errors. In most cases, the standard errors are only one order of magnitude smaller than the point estimates themselves. Prufer et al. (2014) were trying to use these to validate the repeated findings that East Asians have more Neanderthal than Europeans but couldn't (see Table S14.8).
I was wondering if anyone else here is using these statistics and has any suggestions.
