Tips on creating trees with protein phylogenetetic distribution data

I have a table representing the presence/absence of proteins in different phyla and I've used MeV to create a binary heatmap where in X axis are all phyla and Y axis the proteins. My table has the following format:

                   Phylum 1     Phylum 2       Phylum 3
Protein 1          1            1              1
Protein 2          0            0              1 
Protein 3          1            1              1

Is there a way through MeV to manually reorder the X axis (phyla) by specifying an evolutionary-wise order and create a dendrogram based on that order? Is there any other software that can do the same analysis (heatmap and tree)?
