Using multiple regression analysis for genetic data

Dear All,

I have a dataset contains one dependent (response) variable which is the expression of some genes and the many predictor (independent) variables represent counts (i.e 0 or 1). and I need to study the effect of these independent variables on gene expression. Is it right to use the multiple regression to do that since there is no assumption on the independents variables except multicollinearity. if so what is the best thing to check the model assumption in R.

Limma has implemented a spline approach to study differential expression that maybe can be useful for you
