The binCons program seems to have been used by many groups to score conserved positions in alignments. However, I can't seem to find it anywhere online. I thought I'd check here before writing to the authors if I was missing something obvious. Thanks!

I believe there is a copy within the CIRCOS tutorial course files (i have not had chance to check if it works):

http://circos.ca/tutorials/course/ [see session 3 for details]

http://circos.ca/software/download/course/circos-course-0.02.tgz

see /3/data/ucsc in the uncompressed files.

Or you could just contact the authors - might be easier.

Thanks for the link Ian. I just downloaded the file from http://circos.ca/distribution/circos-course-0.02.tgz and looked up /3/data/ucsc/bincons . From what I can tell, it's a short 260 line perl script for parsing the binCons scores track from ucsc for circos display purposes.

I guess it's time to write to the authors and get the actual binCons program (that calculates the scores in the first place).
