The Kallisto and Salmon papers have to be included in any list like this. These are fundamentally changing how we're going to go about doing RNAseq differential expression analysis. I would normally consider the related paper from Mike Love, Mark Robinson, and Charlotte Soneson, which sort of ends the concerns regarding these methods, at the same time.
