Gene Ontology programatically given a list of gene IDs.

Hi,

I am looking at some sequence similarity networks in Gephi. I was wondering if someone could point me in the direction to establishing GO terms based on genes in the network and overlaying it on Gephi network?

Gene IDs are varying in type, as I have got them from a single source. Many will have Ensembl IDs.

Something command line and free is ideal.
