My company just released an update to a less know program called "DNA Baser Sequence Assembler Console" which is a "DOS" console tool. I know that most people on this forum are Linux-oriented, but I think this tool worth being brought to light just to show that bioinformatics can be done also on Windows.
I think it may be the only one for Windows :) At least Google could not find a second one.
So, take a look:
What can it do?
- import Sanger samples (abi, scf, fasta, seq, txt, gbk) in the specified folder
- automatically trim low quality ends
- remove recognition sequences
- assemble (also to reference)
- correct the ambiguities in contig
- save the log and the contig to disk

You need to clarify that this tool is for conventional Sanger sequencing data.
Otherwise you are going to make a lot of windows users unhappy :-)
