Hello. I know this has been asked before, but there are many a new tools which one can use nowdays for this task.

What I am trying to do is the following> I have a list of pdbs and a list of corresponding loci on each pdb. I would like to obtain images of those specific amino acids (loci) plotted on my pdbs.

I currently don't have access to PyMol, so this is not the option. I also tried with PMV, but its library has very bad documentation and plotting part doesn't seem to be supported anymore.

Dear Bioaln,

I would try Swiss-PDB (aka DeepView). There you have the option to use scripts. The scripting language is very similar to Perl syntax. You can programmatically open the pdb than show specific residues. See if there is a command available to save the pov ray image of selected residues. This way, you can later render and tweak the pov-rays as well without the need to regenerate the images.
