You're going to have to provide more information. Is this via the NCBI website? What's are the sequences you're trying to blast? What settings are you using?

if you are not using standalone.

try NCBI COBALT which is meant for multiple sequence alignment.

http://www.ncbi.nlm.nih.gov/tools/cobalt/cobalt.cgi?LINK_LOC=BlastHomeLink

or you can use culstal omega of EMBL-EBI

http://www.ebi.ac.uk/Tools/msa/clustalo/

I ran into this error today, and I found out the reason for the error.

To resolve:

Just untick the Align two or more sequences box.

My blast search then worked like a charm!!
