I am using cbioportal (http://www.cbioportal.org/index.do) to look for the genes I have been working on. If I have a gene in breast cancer with somatic mutation and that I could not find in breast cancer study projects in cbioportal, does that mean the gene/variant is novel? How do we interpret the mutation data from these portals for publication purpose? Is it necessary for the variants I have identified to be novel (or not present) in these portals for publication purpose?

hi, probably for a more comprehensive survey, you could consult Cosmic database. It has more studies catalogued per cancer than cbioportal. Also, I guess there are many point mut. which get come up in multiple studies but not highlighted in their respective publication as the authors thought some other mut. more interesting. But if you can make a case for unique relevance of your mut. of interest then it should get noted.
