I haven't seen a scatter plot with a phylogenic tree unless its an pairs plot (multi-scatter plots). Scatter plots are mostly 2dimension (b/w 2 variables), phylogenetics trees map the distance between mostly more than 3 entities, based on how similar (close) and how different (far) they are. Maybe you mean a heat map with a dendogram?
