VarScan2 SCNA detection for non-human organisms

Hello,

Does anybody have experience in using VarScan2 SCNA tool for non-human organisms. The species I am interested in acrocentric, i.e. with only one arm per autosome. What would be workaround when it comes to giving information about the arms file.
