I need to take complete set of protein sequence for all species across the phylogenetic tree from NCBI.

Please guide me

Isn't that basically the entire content of NCBI protein database (the way you have worded the question)? Did you mean to ask for a specific protein across species (like in homologene section of NCBI)?

Look at homologene. That only covers eukaryotic species.
For everything else you may need to blast, pick you sequences you like yourself.

when i was looking for homologene in NCBI. i could not get it for pf3D7 which is also eukaryotic species.

From Homologene FAQ

Q. How do you determine which species should be included in HomoloGene?
A. According to the current policy, we only include species that have either a complete genome or at least 10,000 UniGene entries.

Looks like you are going to have to do the blasting and picking of sequences yourself.
