SRA and dbGaP both allow FASTQ and BAM, but the latter's availability is dependent on whether it was deposited with the data (this should be apparent from the SRA record). Unfortunately most analyses I have seen deposit FASTQ, and you would need to re-align the seq data on your own dime.

No. GEO, SRA and Arrayexpress, All these database only save fastq files.

Not many; the key requirement is that researchers make data available but this can be in many forms, and the easiest to deposit is typically raw data
