Hello,
I want to ask if there are databases with already reconstructed biological networks. Gene-regulatory, protein, metabolic networks.
Thanks in advance

Yes. To get you started, Trey Idekker's lab has generated and collected a number of datasets. You'd probably also want to check out string as a nice example of a general PPI database. I suggest you also google "biological network database" and look at the first few pages of links; there are lots of such databases.
Let the buyer beware, however, when it comes to determining the accuracy of such reconstructions and whether they apply to a given circumstance.
Here is a nice and still-maintained list of biological network data sources: http://www.pathguide.org/
One of the most often used networks in terms of developmental biology and gene regulation networks is the timing of gene expression events in early Drosophila embryogenesis.
