Functional enrichment tool

I have about 260 files containing gene lists from Fly, Human and Yeast. I want to analyze each gene list based on GO structure and calculate the P-value of them. I tried to use GOTermFinder and David tools, but these tools can not identify some genes. The GeneCoDis works very good, but it can't take multi-set files as input. Is there any other tools to calculate P-value of a gene list?

GeneSCF command line Tool (Real-time Enrichment analysis) - you can use FOR loop for multiple files.
