Comparative genome analysis

I have 5 Pseudomonas genomes sequenced from Ion Torrent PGM, MIRA4 was used for genome assembly and there genome annotation was done by RAST. I do want to carry out some further comparative analysis within these 5 genomes, so that I can submit it in a good journal. Can you people suggest me some papers where they have carried out some comparative analysis, from which I could get some help.
