We have several million sequences divided across multiple (20+) files varying in size, some of which may contain up to 2M sequences. I've realized that IMGT HighV-quest web query has a limit of 500K sequences per query. Is there a way to batch queries or any mirror of this database that doesn't have such a limit? A web API that one can query towards perhaps?
Alternatively, if the db is available for download, how can I set it up on my machine for doing these queries locally?
What is your end goal?
You can download IMGT full database here for both nucleotide and AA in both gapped and ungapped sequences. You can make a blast database from this file, and give ig-blast a try. BTW, I tried IMGT V-Quest with 60 sequences and i received an error that the limit was 50 sequences no 50K.
