Hello helpful bioinformaticians, I'm using Blast2GO basic for functional annotation of an RNA-seq dataset - I was just wondering if there was a way of controlling the number of CPU used? Any advice would be appreciated!

No, and I believe it won't matter since Blast2GO basic uses the NCBI servers to perform queries, which limits you to roughly 3/second.

For saving time, It's better to do locally homology search and import the blast output into Blast2GO for further analysis
