Hi, I couldn't find any specific information on the output of the perid.summary function of the GenABEL package. The colnames and one example line of the data.frame are (nids == 100, nsnps == 100000) :
NoMeasured NoPoly Hom E(Hom) Var F CallPP Het
ID18 94074 93875 0.6668 0.6769 0.5167 -0.03117 0.94074 0.3331
"NoMeasured", "Hom", "CallPP" and "Het" are clear but what exactly display the other columns.
I would guess that "Var" is a variance but what variance?
"E(Hom)" is probably the expected value of the frequency of homozygosity?
"NoPoly" is obviously a number of snps per sample but for what criteria?
I have no clue for "F"?
Unfortunately, there is no complete information on that, neither in the official GenABEL reference manual nor the GenABEL tutorials. I hope someone, probably the authors, can help me.
Best, Tobi
