Hi, I am looking for novel sRNA through RNA seq expression. Is it possible to set cutoff saying above which the particular intergenic region is expressed through computational methods? If so how to set cutoff, is there any possible ways?

Does your protocol support sRNA? If you have several conditions you could just compare the differences in expression while providing the co-ordinates of sRNA in the annotation file. Did you try out something already?
