Hi,

I am totally beginner in this domain.

Do you have some resources or tutorial that can help me to analyse some relationship between species from multiple alignment to phylogenetic tree inference ?

Phylogenetic Trees Made Easy: A How-to Manual

Multiple Alignment and Phylogenetic trees

here you can find some important definitions

also here is some papers that will give you more insight .

Choosing a Method for Phylogenetic Prediction

Starting with some nice, easy to use software is good too.

If you are on a limited budget, then MEGA offers some nice ways to explore your data. I had the pleasure of attending a talk by the developers of MEGA at the SMBE conference earlier this year - despite it's ease of use, the developers really do care about getting things right.

If you have money to spare, then Geneious is absolutely wonderful.

I used these as an early student of phylogenetics research, and have recommended both to other students and found that they learned a lot from playing with them.
