Can someone help me get the commands that are used for running a molecular simulation in desmond(command line)

This appears to be a commercial program. Your best bet is to contact the respective tech support. While you may get an answer here the former may be your fastest option.

The commercial software comes with a GUI, I am using the trial version wherein i can do my simulation only using the command line because the GUI privileges are not given for the trial version.
