Can I detect small indels from Sanger sequencing results? How to perform the analysis?

Since small indels will cause shifts in your chromatogram these can be detected. It might be a bit problematic to identify which event exactly causes the shift. Nice software is for example novosnp, developed a while ago in the department I'm working.

There is also SeqDoC.

Staden - more specifically, the Gap4 module, which has a contig editor - may be used for variant calling, although it is not designed for this, and it a bit difficult to learn.

Indigo can decompose heterozygous InDels in Sanger traces.
