Gene/RNA expression analysis of many conditions -> what is hot right now?

Dear *,

I recently heard a talk about co-expression analysis across many conditions from RNAseq (and microarrays). While not being entirely up to date in that field I remember that 'back in the days' I had the feeling that many people would gather their microarray data, correlate the genes that were in their arrays, build a network out of it based on a somewhat arbitrary minimum pearson correlation and would publish this without meaningful interpretation (yes, I am probably exaggerating)

Now my questions, what has changed in the field? Are there any major forthcoming's on the data analysis site instead of just building a co-regulation network? Are there any insights from RNAseq vs. gene expression (vs. proteine expression?) comparisons?

I am happy to follow any references or hear about personal experience.
