Phylogenetic analysis of human genomes

I would like to make alignments of human genomes and do phylogenetic analysis. Which powerful tools would you recommend to make the alignment and build the tree? Alternatively, is there a software that compares your sequences against a database of human genomes to define ancestry?

A lot of alignment tools are available (ALE, Clustal, Mega,...). To build a tree I use PhyML (creation of tree by maximum likelihood method) then figtree (visualisation and edition) and finally inkscape (just to make my tree pretty)
