A known, annotated gene, on a know, well-annotated genome. Look at the gff/gtf annotation. A putative gene on a draft genome? Map it with blast/blat/exonerate. If these solutions do not help you, read How To Ask Good Questions On Technical And Scientific Forums.

By aligning the gene sequence to the genomic one. Since you are dealing with multiple genomes you will need to do this independently for all of them (ref previous related questions by OP: Is there any script or tool to Map gene SNP positions to genome coordinates and Is it possible to annotate single genes by snpeff )
