I am now analyzing the data of the two RNA-SEQs, and how to express the two sequencing results with great similarity, ie, there is a great overlap between the ascending and descending genes. What is the way to show their phenotypic similarity. Is there any relevant paper recommended. Very grateful!

Could you please define basis of phenotypic similarity? You can show the venn diagram of DEGs, DETs, DEEs, similar pathways, GO term enrichment between two sets. Since it is RNAseq data, you can also show if there is similar transcript switching between two data sets.

You could show this using volcano plots.
