How to overlap the coverage profiles of read-mapping in IGV or other mapping result visualization tools? I want to visualize the coverage difference between several read-mapping results. Thank you.

what do you mean overlap ? you want to merge both tracks ?

wiggletools allows to compute ratios or differences between bigwig tracks. You may wish to be working with normalized bigwigs,such as can optionally be produced by the STAR aligner, or a variety of other approaches.
