Analysing RNA-seq data and whole genome bisulfite seq data on same tissues (multi-read out sequencing data)

Hello, We recently sequenced RNA-seq data and Whole genome bisulfite seq data on same mouse neuronal tissues (5 DNMT3a knockout and 5 WT).

I am interested in other similar publications which analyzed sequencing data (both RNA-seq and WGBS) on same tissues. If anyone knows recent publications in this sort please direct me there.

I am especially interested in what type of computational analysis has been done on this type of multi-readout sequencing data.

I'm curious about this as well, posting to follow.

As far as I know though, starburst plots are useful for DNA methylation microarrays and gene expression. TCGAbiolinks seems popular

But if you do Methyl-Seq using bisulfite sequencing, you're out of luck, I don't think there are any tools to integrate those two, presumably because not many people do it enough with RNA-seq to justify development of a package handling those types of data.
